You can only apply for a PR waiver if you graduated at an institution in South Africa and if your qualification is under the critical skills list ! If you have a CSV you may get your PR in about 3 months which is an advantage ! You may still need a board letter to prove that it is under the critical skills list and to speed up the process too even though it was waived ! And also you need to have a valid permit when you apply for the PR .
Those with S.A. qualifications are exempt? Is it everyone or those that graduated at some point in time
General work permit is the most difficult permit to apply ,considering the fact that you have to prove to the department that you were not employed at the expense of a South African and getting a labour certificate is quite a task.
Critical skills is an easier path to permanent residency as well (for those with SA qualifications)

What was the reason for the rejection for your risk csv?
Normally doesnt take long after you submit additional documentation after getting your passport with a query
How long does it take to get an outcome if the embassy calls you to submit a certain document
