In addition to Joes advice I suggest you hire an attorney in Lisbon to handle your request and act on your behalf. Handling this directly will be a long pain for you.
Your application will be rejected. You must match names on all documents, specially your name should match perfectly on BC and civil/church when you eventually do marriage registration. So either change your BC or marriage certificates to match before you start any process. Some minor divergence like 1 alphabet missing or added is usually resolved by an affidavit. But surely not the names you have mentioned, it is outright rejected by central conservatory.

I submitted my mothers pre sixty one registration in jan eighteen. At the time of registration crc asked for another document which my agent only informed me in Nov twenty one. I have submitted the new document in March twenty two.
I am led to believe that my process now goes into the reanalysis que. Is this correct? How long will it now take to get registered? Is it another two to three years?

A) Do I need to submit the church marriage certificate or the marriage certificate issued by the civil registrar/municipality? Or both?
B) Also, my name on the Church + civil marriage does not correspond with the name on my BC. On the BC it is: Isabella Fernandes and on Church/Civil it is Bella Regina Fernandes.

Marriage certificate of your grandparents should be sufficient from the Bombay church as the marriage took place outside Goa. There is no need for TEOR.
You have to apply online for an appointment on the consulate website and attach necessary documents. Then the Goa consulate will approve it.

You cannot approach agents because on the Goa Consulate website it is clearly mentioned that the appointments are free, any payment towards third parties is illegal and a punishable crime is illegal and punishable by law
