Bimal ji, Philippines passport holder can travel most country without any visa. Its not like Nepali passport holder. Yes she can travel even after you two marry in Malaysia.
Sorry, please read other comments for more detail and advice.
I don't work for Nepal Government. I just want to help you guys, so you dont have to spend time and money for some government rules.

Hello Shen,
Well if you are Filipino, then you just need to show return ticket in manila airport and in nepal airport. In nepal, if it is for short term visit then you can get airport visa ($20-$30)) but don't forget to take 4 passport size picture with you, as this may be require at nepal airport. For other information please read other comment and advice from people.
Thank you

Bimal ji,
Well, I think; marrying in nepal is best move for you two. Because if you guys want to marry in Philippines then, you have to go to Nepal and get the proof that you are not marry in Nepal, which you can get it from gabsa ya Oda. Unfortunately, Embassy don't provide this document. After marring in Nepal, it easy to register in Philippines.
Good Luck with your marriage and future.

Re: Eunece Cumlat
Please can you be bit clear. Is your boy-friend is still with you or Is he your Ex-BF.
Ok, if he want to stay/move to Philippines then he need to apply for visa for business or your dependent. But only if you 2 are married then only he can apply for dependent visa.Other option;he can extant his visa for up-to 6 month from the day he arrive but still he need to have a valued reason to stay and extension can be done in manila or get visa from nepal.
